Tuner?? I hate to play the Devil's Advocate, but if there is a tuner involved, and detected, then warranty is out the door. We have known this for many many years. It is now up to the OP to prove the tuner wasn't the cause of the issues.
Afaik, without physically tampering with the PCM, it can’t be tuned.

Something went horribly wrong with fuel control on this engine and burned it up. Without identifying that problem, it will happen again.

I’m not familiar with the 2.0; but does it have a waste gate? If the waste gate fails to open, the turbo will stuff a ton of air in the motor, and a stock fuel computer will not be able to fuel it sufficiently, so it runs lean and then overheats.

The OP really needs to investigate the cause to at least see if it’s a warranty issue. If previous owner tuned it, then no chance of warranty.

update. Just got the call from the dealership a bit earlier. They said valves were “melted” and so was part of the head. I haven’t put eyes on it yet but I’m going to tomorrow. When I asked about the warranty he told me Chrysler said that this just doesn’t happen and that it was running to lean so they aren’t covering it. Also when I asked for the quote to replace the engine he said with parts labor etc a little over 19 thousand bucks! I can buy a crate motor from mopar for a little over 7 thousand or a new cylinder head with valves for just shy of a thousand. I’m gonna head in tomorrow and see what’s up. Also I’m gonna call Chrysler and see if I can get the warranty honored.
I would highly recommend against buying a new crate motor from mopar. from personal experience.. lucky it wasnt my own money, but a "longblock" pentastar 3.6 was 9 grand canadian and didnt even come with oil pan, timing cover, valve covers, it was essentially a short block with heads that was already timed with the chain on.. had to spend so much more to get everything we needed, all said and done it cost almost double without labour and the truck was stuck on the hoist for over 2 months because so many parts were back ordered. i would try and find a used engine or a crashed jeep personally to avoid yourself some major headaches or get yourself a beater to drive in the meantime if you dont mind leaving it apart for a while

Why would you need to replace hard parts like the timing cover and oil pan? Did you catch the engine on fire?

I think the point is for $9k it should be a turn key crate motor, but I don't know his particular use case.
A 3.6 long block isn’t 9k. Not even close. Installed, with labor, hoses, belts, accessories, etc, they’re 9-10k. The long block itself is like 4500.

A long block by definition is the short block fitted with complete heads.

I would swap in a reliable, easily available 5.7 Hemi. There are complete kits for it and parts are available and affordable.

If you have the mechanical ability, you can do it. If not, there are shops that do it. It’ll cost more, but you’ll have a new, reliable engine that will give you years of trouble free service.

As far as warranty, as soon as they establish a tuner was plugged in at some point, game over. Modern vehicle computers track everything. You can’t get away with disconnecting it when something goes wrong. Everything is logged and time stamped. Believe me, I used to download computers in cars that were in fatality accidents. The data, especially on cars since about 2015, is mind boggling. And it’s all there, even on cars mangled to bits. There is a separate redundant module that it’s all stored on, usually hidden deep in the console area. Often times you need to remove the console and pull back carpet to get to it.

If you want another 2.0 installed, use an ASE certified independent shop. I would get a super low mile engine from a rear ended Jeep. Front end or roll over increases the risk that the engine was affected. Most places just pull them and put them into inventory, you’ll have no idea what the situation of the donor vehicle was.

The other option is to build a 2.0 from a bare block and pick all the best parts. That will cost about the same as a Hemi swap, unless you can do it yourself.

Late to the party, but that is detonation, IMO.

Rubitrux has take-outs from conversions.

Ebay has a high mileage 2.0L for $3.6K and a low mileage for $6k.

Just say NO to stickers.

I had a buddy replace the 3.6 in his JL a couple of years ago to the tune of around $11- $12k Canadian. That included new cats as well all labour and and parts.

Which should still be enough for a complete engine at ~$6700 US. A long block shouldn't be more than $4k if you ask me. Dealer quoted my buddy $7500 for a 2.0t long block. If their prices are that high, a hemi swap with a $3500 compete junkyard/salvage 5.7L hemi engine makes way more sense to me.

Have it towed to a different dealer but take the superchips sticker off. I bet their response will be different.
