Has OP confirmed it’s a 3.6?I cannot even imagine an extended warranty that didn't cover the drivetrain. The engine is part of the drivetrain. It is probably the single most warrantied part of all vehicles. The oil system is part of the engine. Unless your extended warranty specifically excludes all external parts, I would challenge this.
If you have a friend in the legal profession, I'd ask for a second opinion. Dealers try this shady stuff all the time to avoid dealing with warranty companies and their oversight, then charge for pretty much anything they want.
For your reference, there is no part formally named a "vapor separator". It is a PCV valve and is a ~$38 part and literally unlocks and rotates out by hand. It is located at the rear of the passenger side valve cover.
