Anyone used the screen protector in really cold weather? Do they resist the cold fairly well or a waste to use at temps below 0F?
I have not had any problems in cold weather like this...

am looking from experienced JL owners on anything else I should upgrade to keep the
Prevent/avoid ESS battery problems aka bypass the Aux battery

I would then recommend a battery maintainer to keep the Aux Battery charged as a backup and possibly to charge main battery if you do not drive a lot of miles.

Do your own oil changes to prevent dealer from screwing up your oil change :)
A Fumoto drain valve should do the trick (though there are other drain valves)

Not exactly a preventative upgrade but on the 2.0L there are TWO coolant tanks (not sure if all engines have the two coolant reservoirs). If you want to prevent cooling issues make sure you check them both. The annoying thing is the one at the back is black and not opaque and uses a weird dipstick on the cap in order to check.

Oh, one more thing. You are going to find small rocks constantly getting wedged between the fenders and body. Lightly wedge this weather stripping in there to help keep them out. Use the .38" size, 25' is just enough to do all four fenders. If you wedge it in evenly it will look OEM.
