I've had three 4 doors over the past 12 years and went with a 2 door when I bought another Jeep last September. I knew I'd be sacrificing a lot of storage space, but figure it's my daily driver and I only have to take my 2 kids a mile down the road to school and back, but it's just me most of the other times.
The 2 door has virtually zero storage space behind the rear seat. I can only fit my briefcase and one son's backpack back there. With the rear seat flipped forward, it's fine for day to day running - getting a week's worth of groceries and stuff like that. I fit 12 boxes of floor tile and 4 tubs of grout a few weeks ago with no issues. The only PITA on my 2 door is that it's a soft top and you either have to reach under the rear window or pop it out and awkwardly hold it up, but that's a small tradeoff for the ease of going topless 60% of the year.
If my family of four is going on any kind of a trip, we take my wife's 4 door and there's plenty of room for 4 suitcases plus all of the extra crap we bring along. We've done a few 1500 mile road trips in it and it's manageable.
