I pulled fuse F42 and removed the negative wire from the battery. Everything is working as advertised but my alternator is making a high pitched whine when I turn on the aux power. It seems to be charging fine when running. Any suggestions?

Would the whine go away if you reintroduced the Aux battery? If so, perhaps your main battery has aged out.

Yes. That's a good possibility, its a 2018. I'm not sure if it has ever been changed. It is an H7 AGM, not sure if those were stock in the Rubicon

I think all wranglers with tow package come with H7 because of the wiring harness for trailer and included aux switches. And maybe diesels?
