I also have the same issue on my 2024 Jeep. I reinstalled it on my 2024 XR after trading in my Gladiator. On my Gladiator too there was a little bit of dog ear on the mucket seal flap but not as pronounced.
This is how it looks on my 2024.

I opened a case with Bestop, re-installed it a couple of times and Bestop told me it is OK. In fact they sent me a picture of their own Jeep which had similar dog ear as below.

I believe its fine to have that dog earring and I also try to close the door a little carefully by raising the flap a little bit so it sits parallel and overlap with the door seal hoping that over time, it will mold into shape.

Interesting reading, thankfully mine are good (factory hardtop).
Different question:
What are the small screws/rivets/clips that hold the piece in place? Can’t figure out what they are.

Thanks

Metal rivets.
Ah, thank you. That was my thought, but hard to tell for sure.
So, drill them out and replace with new ones.

After contacting Bestop, they girl said she hadn't seen this before and I was told to put the soft top on, and then contact the dealership. Soft top goes back on tomorrow and dealership later in the week to figure out what to do. My issue with mine, my 2024 Jeep Wrangler is a lease so I have to check with them about this. Guy said, if an issue, maybe we can put a different size flap on. Keep you posted.

Yours looks worse than mine on the drivers side (2023 High Tide). I was told to contact the dealership and they told me I could drop off my vehicle and might have to wait days for a diagnosis so I didn't do that. I made sure to set the front of the seal in the right place when closing the doors and after about a month the front part of the seal remained in the right position (the back part of the seal is still deformed). No problem with rain or carwash after a year.

My experience with Bestop is here:

Ok....so after visiting the dealership they told me to keep the flap the way it is and it should be fine and not to fold it under the Best top soft top as it may crease it. Just for anyone who may have the same issue.
Good news...top is on...sun is out and doors coming off! Great days of sun! Let's go Jeeps!

This is what mine look like now with the door closed (this is after seating it properly every time I closed the door for about a month last year).

OLD thread, I realize - but Bestop is full of it. I took my JT to the dealer and they instantly said "that seal isn't supposed to be like that, when you bring it back for an appointment next week, put that seal where it belongs and we'll go from there.
It's designed that way for a reason - and Bestop is ignoring the issue. I've found a lot of folks where the sunrider fits just fine - so where it doesn't work fine, it's a problem they are ignoring.
In fact, it's SO bad on mine, it's literally CUTTING another seal!
Bestop is wrong, full of crap. They are telling you to distort a properly designed factory seal so they can ignore their own fitment issues.

My sunrider rail on the right side rides so low it almost touches the door's top edge and is cutting these seals.

I'm getting Jeep involved - and if necessary, a STAR case - Bestop needs to stop ignoring an obvious issue.
