If the brake switch wasn’t registering, it wouldn’t shift out of park. I’d bet money the OP isn’t pushing the pedal hard enough on cold starts due to the lack of vacuum assist.
I wish I had known I needed to squat 500lbs to start a Jeep before I bought it.

how old is the jeep ? have you checked the battery voltage , how is your battery / batteries ?
i can probly say one or both of your batteries is on its way out . does your start stop work when the jeep runs ?? any other weird issues ?

i would check the battery/batteries

Brake switch being out of calibration will do that. Everything else will work fine. Try this: remote start it, then shut it off. Immediately attempt to restart it with the normal push button.

Jeep is a 2018. I replaced the main battery and tried the F42 bypass of the aux battery. Tried starting with the start button after each and neither made any difference.

Other than this quirk the jeep functions just fine and doesn't even display any error codes on screen and Start/Stop still functions.

That doesn't have anything to do with the problem. You may as well say that you locked the doors and it still doesn't start.

Press the brake harder.

I tried your suggestion but it still didn't start.
One thing I didn't mention is that you can hear a noise like the starter is trying to engage.

I replaced the main battery and bypassed the aux battery and it still didn't start.

Alright this is good info, still doesn’t make a whole lot of sense though. Is your remote start factory or aftermarket? Any security systems or trackers spliced into the start circuit?

If you sit in the Jeep with the key, and press the start button, will it cycle from off to acc to run?

So it's factory remote start and does not have an aftermarket security system.

It will cycle through and like I said make a sound like the starter is wanting to engage but but it does not turn over. All I get is push brake to start message.

Check the brake switch behind the pedal. See if it’s lose or broken best way would be take one off a friends JL and swap it. Or buy one only thing is some places don’t refund electric parts
You can also check the resistance and check the connector behind the brake switch /neutral safety switch

Great idea. I did check for loose/disconnected brake switch but didn't think to check resistance.

There are a lot of relays that click when attempting to start, including the auxiliary PCR which is a pretty big one. What’s weird is that the wiring flow path is exactly the same for a remote start and a normal start, both are signals sent to the radio frequency hub.

You’re going to need a scan tool or to just take a bunch of guesses at this point.
