My JLUR 2.0 does the same thing. It only lasts for about 10-20 seconds for me and if I listen near the exhaust I can hear light pops and sputters before it smooths out. It's done this since day 1 for me.
I recently took my jeep to the dealer for a steering box replacement and mentioned the rough/sputtering start as well. They told me they fixed it by flashing the ecu. Not to my surprise, the jeep sputtered when I started it to leave the dealer and continues to do so when starting cold. At this point it's whatevs, but I have reservations about keeping the 2.0 motor beyond the powertrain warranty period and would choose a different engine option if I had it to do over again.
On a side note, I installed a dynomax muffler elimination pipe and the sound is comical at startup. What were light pops are are now very loud and noticeable on a cold start. It's good times.
