I have a 2021 JLU Willys and am wondering if it is wise to extend the diff/trans/transfer case breather tubes, or if the factory breather valves are sufficient to keep the water and debri at bay?

I extended mine up higher in front, a lift makes it “shorter”. Also in the rear, I can’t remember if I went all the way to the engine bay or up into the rear taillight.

Well, the factory setup is pretty good for 30” and you have a lift and larger tires. That should put you at roughly 36” of water depth before you’ve exceeded what Jeep says you can cross. Change/check your diff oil after a few crossings and see if there is any water in there.
