I'd say this is a *GREAT* excuse to ditch the carpet and install Armorlite. I wish I'd done it sooner.

The seats will be another challenge - lots of good options here. Just remember to seal it up in the garage if you can - top on, windows up, etc. Let the air-sucker (dehumidifier, coffee-socks, whatever) do their thing in a closed environment and *then* let it air out.

All good suggestions above but you need to add a biocide to the mix or the smell will literally never leave you.

No bleach for obvious reasons. For household stuff white vinegar, baking soda, or a steamer.

Then goto someplace like West Marine or order on-line a product from Starbrite called NosGuard fasting acting boat b**m. You seal up the Jeep, activate the product and it produces a chlorine gas that will kill all the spores, fungus, bacteria, etc in the Jeep. I’ve used it in boats and in cars for years and it is highly effective. I do it at night and leave the car or boat sealed up until the morning.

Ditch the carpet and run it with just the floor mats with the drain plugs open via the mats. That's the no cost way to fix the carpet issue until you decide what to do. You have tons of good suggestions regarding the seats but the most important one is to extract the water as quickly and completely as possible. Rent an upholstery cleaner, those can put liquid deodorizer down and extract the water at the same time. I used that process on my 1994 YJ.

Wouldn't you leave the drain plug open if you leave the doors and top off for extended periods?

Soooo I have a bit of an issue… had the top and doors off the other day when a HUGE storm came through and filled the jeep. Got all the water wet vaced out and now it smells like old dirty shoes! What are thoughts on getting the stink out!

The ozone generator is a great idea. You can get one from Amazon that plugs into a 12v power port, damn I'm old enough that it's hard not to call it a cigarette lighter. Another option is to fill up 2, preferably clean, socks with ground coffee and put them under your seats. Good luck.
I have used a concoction of 50% rubbing alcohol and 50% vinegar. Alcohol will evaporate the water and vinegar will prevent mold. Shop vac as much of water as possible and spray the alcohol /vinegar mix on everything you can. The dehumidifier will also help . I've used that approach on several different types of water intrusion. Good luck.
