Could it be from that plastic piece next to the door where the door wires are stored?Kinda looks like a metal clip that holds a kick panel or some other panel in place. It should clip over a tab on a panel, line the panel up and then you give it a good whack with your hand to pop it into place.

It helps that I've already removed most of my trim, which is what hides these pieces that you found.

If you remove the trim on your "roll" cage, You got all these clips in there that your trim screws screw into. They're not alligator clips, they're something else. I don't have an exact name for them, I do know that if you happen to take one out as circled in red below, you'll never be able to get it back in.

Here's the close-up of that one on the driver side door roll bar that I haven't removed yet. The one circled in purple in the photo above is the same one circled in purple below.

The b pillar crossbar that your soundbar mounts behind, and your front overhead lights mount to has at least three. One below behind the driver seat.

Then he got two here, one in the middle one behind the passenger seat.

If you haven't noticed already, some of these are bigger ones, and some of them are slightly smaller, but in the end they're all equally difficult to get out. You going to need some needle nose pliers and a pry tool and it's going to be a bitch to get it out, but once you do, you might as well throw it away like I did because you're never going to get it back in.

Here's the sport bar / roll bar on the driver side rear door... Another big one and a small one.
If yours was sitting underneath the driver seat or behind it, chances are it fell from the driver side roll bar. It might also be an extra one. I mean maybe the guy who installed them in the factory had One fell out of his hand, he couldn't find it he put another one in and just left it there until you found it. That sort of thing definitely happens. When I got my Jeep, I found a screw underneath my carpet that didn't go to anything. My dad was saying that some guy at the factory probably dropped it couldn't find it, put another screw in and left it for me to find.
Should be easy enough to figure out if one of your trim screws isn't actually attached to anything. Look at all your trim pieces in the roof area, see if any of them are missing a screw. If none of them are missing a screw, grab you the right size torx bit, and tighten them all, if any of them are loose and spin clockwise forever, there's probably no clip in there.

I mean there's enough clips and other stuff in the trim pieces that one screw missing wouldn't be the end of the world. You might want at least glance it over.
