So at 3500 miles my 2020 Rubicon JLU went into limp mode with a CEL and Stop/Start malfunction illuminated.

The CEL pointed to a Cam Phaser issue.

Took 3 trips to the dealer and 3 weeks with the following done in this order:

1. Cam Phasers cleaned, change oil
--Start/Stop malfunction would come on every morning
2. Replace Intelligent battery sensor
--Start/Stop malfunction would come on every morning
3. During 10 days of working with Jeep Engineering the following was replaced(Ive attached a picture of the parts list)

Solenoid VVL - Test and replace solenoid bank 2 rear, solenoid 2/2
Solenoid VVL - Test and replace solenoid bank 2 front, solenoid 2/1
Solenoid VVL - Test and replace solenoid bank 1 rear, solenoid 1/2
Solenoid VVL - Test and replace solenoid bank 1 front, solenoid 1/1
Another oil change

My question is should I have any long term concerns with this engine after needing these repairs at 3500 miles?

It literally all depends on the quality of work they performed. If they half assed the job, missed bits and pieces, then yea you're gna have a problem down the road.

My engine has had the top end removed twice due to bad rocker arms/cams and the transmission has been removed TWICE for a clutch replacement.... The best thing you can do is go with the flow, considering dumping it if a bunch of issues start to come up further down the road.

Thanks - it blows me away the major repairs it seems some of these JL's are having 3 years after release. The 3.6 seems hit or miss :O. My 3.8 JK Sahara is 12 years old and 130K miles with one minor problem at 125K. I plan on keeping this Jeep just as long so it almost seems like an extended warranty on the 3.6 would be worth it

Those repairs aren’t all that major, to be honest. Just a defective part or two here and there. If you don’t have Major problems within 1000 miles of their work being done, the most significant problem you are going to find is probably oil leaks.
