Might be your tailgate itself rattling. I adjusted the striker and catch that the tailgate latches to when closed and fixed rattling issues in the past. Try moving them slightly forward towards the front of the vehicle and see if that makes a difference.
Might be a longshot, but I had a rattle that was bothering the hell out of me, and the usual suspects weren't causing it. I finally figured out it was the in the hardtop where the rear glass heating wire/cable is housed. I have an additional wire for a tailgate-mounted LED light bar, but either way they were loose with extra play inside and were causing the rattle. Worth a try to check these areas out!

Mine is a popping sound from underneath. Sounds like suspension area or axle. I checked tightness on everything and hit it all with silicone spray to no avail. If it warmer out or hot its less or stops so I am confused.
