Confused by charging system

About two weeks ago my ARB compressor started acting up. It pumped air up to 30 psi or so then started running out of RPMs, sort of bogged down. I checked all the wiring and fuses and they were OK and the next time I used it it worked well. Then last week I had to winch a couple of buddies up a hill. The first one went well but I totally powered out on the second one. My winch is an old Warn 8000 so I figured it had given up the ghose after all these years. Then I had the inspiration, maybe I ran out of battery and that could explain both issues. Checked the dash voltmeter and it read 12.7 running. I use a Genesis dual battery set up so I checked the battery voltages. 11.8 and 12.2, both just about dead. Figured the alternator was dying but first I should check fuses and the buss bar. I removed the bar and checked the connectivity and made sure all the fuses were seated (they were). Put it all back together and now the dash voltmeter reads 14.4 like it should and after a short trip batteries are both at 12.7. Why would what I did make it start working. I'll keep a close eye on it but wonder if it is a permanent fix or just a problem waiting to strand me. Any thoughts?

It’s a problem just waiting to happen. Not normal. Something you have done has made the pcm not properly detect battery voltage.
