I have the 2 door Jl with the standard 7" stereo unit. I tested the polarity of all of my speakers, all are at negative polarity (dont know what Jeep is thinking with this, but anyway).

I purchased the Infinity REF-3032CFX 3.5" speakers to replace my dash speakers. The instructions say attach the capacitor to the positive wire. Would that be the negative wire in this case because of the reversed polarity? I looked everywhere and hadn't seen this question posed.

Eventually, I will set all my speakers to positive IF i decide to tackle the knee speakers at some point. for now, i'm keeping them all in phase.

Thanks in advance.

Sometimes OEM audio manufacturers will invert the polarity to some or all of the speakers for various reasons, and no need to change it as long as all the speakers in phase. In your case, the capacitor still goes on the positive terminal.

Keeping them all in phase is the best option. How are you determinig speaker phasing?

iPhone app Audio control." Has a polarity tester that sends a signal to the speaker via bluetooth. Popular app, supposedly accurate.
