Trektop Ultra for 2-door

Just curious what’s the advantage of this over the factory top? Looks and functions similar minus the fastback look from what I can tell.

Over factory? Nothing really.
Unless you want the fastback look, not a real reason to change until something breaks or whithers away on yours.

That said, Bestop's customer service and warranty coverage is significantly quicker and easier to work with than a dealership.

Yeah, I don't mind the little tag sewn into a seam by the corner but the big, reflective BESTOP is unnecessary.

The other day I discovered their Trektop Pro Hybrid top with the glass windows. Now THAT is the top I wish they would make for the JL. I like the soft top but absolutely hate the plastic back window.

No, unfortunately you wouldn't be able to reuse any parts from your current Trektop, the new Glide uses its own parts that are specific to the top, I'm sorry! And to clarify, the new top for the 2 door JL, is the Trektop Glide, not the Ultra.
