I just bought this used soft top and was wondering which bolt is used to secure the rail

The top one? Should be the really long ones (not the ones in your hand).

Sorry, looks like the 2 doors use different screws, looks like the one with the larger washer that you should have a bunch more of:

Strange, I had 4 of the medium length ones so I ended up using that. I saw the instructions you posted but it didn’t line up with the hardware I had

The longest ones he is talking about are for door surrounds. He’s got a 4 door apparently which uses a door surround in the back as well, 2 doors obviously don’t.
The bolt on the right in your pic is the correct one for that rail up top. The other one is for the bracket for the folding mechanism.
