I found a Jeep JL “security sub box” for a good price but my Jeep doesn’t have subs. Any ideas if it can be modified for my Jeep and still be secure?

That looks pretty similar to the non-sub verson that is made also by Tuffy. Maybe it will have a little more gap on the side where the sub usually is but install should be about the same

i guess I’m wondering if, when it’s closed, can the inside can be accessed through the opening for the sub.

The opening for the sub is going to be against the side of your cargo area so I don't see how anyone could get to it. You could always go to you local hardware store and get a bit of sheet metal and some adhesive and close it up or however you would want to attach it.
