I have been chasing a few different P codes. They are as followed;
P0300...Random misfire/multiple cylinder misfire
P0303...#3 misfire
P0305...#5 misfire
P0394...camshaft position sensor bank "B"
P0562...low voltage (battery)
P2111...Throttle Actuator Control System - Stuck Open
P1DB1...Transmission Control Module (TCM) system voltage is excessively low
U1428...Aux battery

My aux battery was bad and was draining the main battery. As this is a well known problem for the JLs I deleted the aux battery and am only running on the main. I have a tazer installed and have the auto start/stop function completely disabled. Did a full tune up to include oil change with the recommended oil specs from jeep for the JL, Spark Plugs, replaced all the gaskets in the upper and lower intake manifold, replaced the cam position sensor, and swapped out my air filter ((aftermarket k&n) I have 2 so I can clean and store as I live on a dirt road and R&R this every other oil change).
After all this was completed vehicle drove great for the first 30 or so miles.....then the check engine was on again and blinking ;-[ .
Got home and scanned again...now I am getting the following...
P0300...random misfire
P0303...#3 misfire
P0305...#5 misfire
P0365...Camshaft Position Sensor "B" Circuit (Bank 1)
P0394...intermittent circuit fault with the Bank 2 (driver's side) Exhaust Camshaft Position Sensor 'B'

I have read that sometimes it is best to replace both of the sensors (both bank 1/2) but it could also be the cam and/or timing. Looking for guidance on where to start.
After the delete of the aux battery and replacing the main I am hold good voltage and all codes relating to the battery have cleared and the throttle body code also cleared, not sure it that was caused by the low voltage but I also disconnected the wire harness and reconnected it making sure I heard the click. Engine remains to sound the same, have not had a loss in power. Check engine light is on but when I come to a stop and am at idle, that's when I get the blinking light until I get up and going again the the transmission sees about 3rd or 4th gear and then its just solid on again. While the light is blinking I have a very rough idle, not falling flat on its face but about an up and down of about 200 to 300 rpm. Any guidance will be greatly appreciated.

Fix P0562...low voltage (battery) and U1428...Aux battery first.
The JL is well known for spitting out all sorts of random oddball codes when voltage gets too low. At least some or maybe even all other codes will not be seen again once voltage is in normal range.

I'd handle the low voltage DTCs first but I don't suspect that's the cause of your misfires. You might be a bit in deep here with both exhaust cam sensors throwing DTCs like this. Double check that the connectors are properly secured. Honestly the diagnostic flowchart for something like this is a bit much to type up, but you'd generally start by verifying circuit integrity of the cam sensors between sensor & PCM. Logging camshaft sensor pulses with a scantool during the event (flight recording) might also shed some light onto what's going on. If it ran fine for 30 minutes that generally indicates something's loose or being heat soaked. Make sure you're using OEM cam sensors.
