I have read (somewhere) that the Tuffy wouldn’t let you “snap” the JLU soft top down in the final step of securing, while riding around without the top on. Of course that’s a deal breaker for me and that’s the answer I am seeking.

I assume these boxes would be big enough to store the rear and side window.
well, there is no real "snapping" down of the soft top. you just fold it down, and flip a lock switch on both sides of the rear roll bars.

Just finding this thread. Curious if you ever found an answer to your question. I knew from your first post exactly what you meant because the same question/concern occurred to me. I'm a new JL owner. Currently have a hard top, but bought the premium soft top. Just waiting for some nice weather to put it on. Thinking about buying an enclosure for the cargo area, but from what I've read about the Diabolical Slipstream for JL and the Tuffy enclosure is that both impede you from properly locking your softop into position when it's fully open.

The Diabolical website state: "Soft Top Users, be advised that if you intend to retract the soft top with the Slipstream installed, it will not lock in the retracted position. It is best to Bungee cord the Soft Top to the tie-downs or other secure location. The tie-downs may actually rub the soft top, so it is advised to not install them or protect the soft top from being damaged while in the retracted position..."
