Issues with Superchips 3876-JL

So I just got my JL back from corrosion warranty after 9 weeks and finally had a chance to try out the superchips tunes. I followed the instructions and installed the bypass, read the stock PCM, installed the unlocked PCM, updated the tuner via the Update Agent 1.0 on my laptop, hooked up the tuner and it read the TCM but then the tuner just errors out and says Tuner Error and restarts... Superchips help had a 1.5 hour wait list and now they're closed for the holiday. Any thoughts on what I can try. I'm wondering if the issue is with the Update Agent because it says it has updates but then the downloading and installing only takes like 1 second.

Also, I tried disabling the auto start/stop and the remote start stopped working. Can anyone confirm that with that disabled the remote start will not work?
