Took Freedom panels off for first time today. When I reinstalled they aligned great but noticed a small rubber flap/seal which is actually attached to the door frame. Does that picture look right? Or should that flap be tucked up underneath the freedom panel. It seems to naturally stick out. Maybe I am just overthinking it. I couldn’t find any other info on it. 2024 JL with factory hard top.

I could be wrong but I think that flap is there so you don't get rain water in your lap when you open the door. It shouldn't be tucked under the freedom panel

It looks OK. What you are referring to is new for 24 (maybe 23?) and is a rain channel/gutter. It stays as is in your pic.
