I'm a little late to the party, but I had the same issue the past two years when I went to put on the soft top. The driver's side bracket would line up and the passenger side always over rotates and doesn't line up.
This year I bolted in the driver's side that lined up and basically went through the process of putting the soft top up. Once the soft top is up the passenger side bracket rotated to the correct position and I was able to easily bolt it in.
I thought that the lock on the passenger side was broken, but now that it is on the lock works, so I'm still not sure why it over rotates when I take the top off.
