I was washing my Sahara over the weekend and noticed that the black rubber that covers the edge of the window/door intersection can be pulled away and is not sealed at all. Is that supposed to be that way? It would appear that water can run right into the door.

I don' t have any close up photos of the area, but this is where I see the issue.

Ive also noticed that. However, I also had that on my JKUR as well. I think even my back window in the door on both the JKUR as well as the JLUR move freely, but not horribly. Must be by design for compression maybe? I know these things have a decent seal when the top is on (at least a decent seal when closing the door).

Sounds like a warranty issue.
