If you accessed the aux battery location by lifting out the fuse box, it's possible not all of the fuse panel back side connectors got re-connected.

If you accessed the aux battery location by lifting out the fuse box, it's possible not all of the fuse panel back side connectors got re-connected.
I may open it up again to take a good look and see if that’s the case (no pun intended).

Update: Dropped off my Jeep (30k miles/5 years) and the dealer is keeping it overnight. Now, my warranty is good for 7 years or 70k miles whichever comes first (something like that). However, at the dealer I told them that the instrument cluster stopped working after changing the battery, but everything else works perfectly fine. He said “We’re going to run diagnostics and check the wiring for any issues” and said “Maybe they hooked up the battery at the terminal incorrectly and caused it to mess up which may not be covered under warranty, but was the instrument cluster working beforehand?” I said Yes, everything else in the truck works as of now just not the instrument cluster etc…) which, to me didn’t sound right since the battery wasn’t connected incorrectly to have caused that. If it’s another issue that’s not the instrument cluster that’s not covered under warranty I’ll bite the bullet and accept, but if it’s covered under warranty there’s no way they’re gonna try to get out of it. Should I start contacting FCA just in case?

Did you pull the fuse box to discover there was no second battery?
