The sheer volume of full doors vs half doors (if it was a stand alone option) will make the full doors cheaper.
I don't work for Jeep, so I don't know for sure, but I would suspect the reason they don't offer them as a stand alone option and only as a dual door is because of crash testing. Every engine, transmission, roof, etc option jeep offers they have to crash test a certain number of jeeps to prove safety standards. If a jeep can be bought with half doors only then they would have to crash test a number of full jeeps (2 and 4doors) to satisfy regulatory agencies (NHTSA). The volume of half door only jeeps probably wouldn't justify the cost; if they would pass current and future standards the JL will fall under. Additionally to the physical cost of the product, the halfdoors take a lot more finessing to get adjusted so there is an an assembly line slow up or special path and additional labor involved as well.
That theory would hold weight if they advertised the half doors as "offroad only" like they do with some of their other mopar performance parts.

That and I feel something like a Miata being a convertible with frameless windows would have the same difficulties with side crash test ratings.

Broncos have frameless windows so the doors can be stored inside the vehicle when they're off

My guess is they don't offer it as a stand alone option is not because of crash testing but because they are not painted at the same place as the rest of the jeep. I believe they have another place paint and put together the half doors and then pack them into the jeep once both the vehicle and the doors are in the same place. i'm guessing here but it sounds about right. I've heard of people having to have their half doors repainted cuz they don't exactly match the color of the rest of their wrangler.

My 2008 JK came with half doors only and no premium charge for them. I enjoyed it for 13 years.
