2 Door Trektop Windows

I have a recently installed trektop twill on my 2 door JL and am experiencing both back windows making some noise. Where the windows tuck under the channels is now fairly loose and if I just tap on the material there is play and it makes a knocking noise. Is this pretty normal for these tops? Even the drivers side window has waves in it now.
