Is there any reason not to seal up the tailgate louvers to keep dirt from coming inside my 2018 Rubicon JLU?

Absolutely! Those are there for equalizing cabin pressure. Bad things happen if the pressure inside the vehicle doesn't match atmospheric pressure.
