Tuning issues with S/C (edelbrock or Magnuson)

Considering a SC but have heard so many stories of not being able to get the tune right. Random sputtering of the Jeeps after install. Small issues they may be...but still disconcerting.
Is it just the out of the box tunes that are the issue, or is it more?

I have heard the same from many. There seems to be a good group of forced induction guys over on the gladiator site. (The pentastar feels weak with the extra 700lbs). Those guys have seemed to have really nailed down the tuning and identified the throttle body sensors as one of the main culprits.
