I see what your saying, design change I'm thinking of would be specific to this top. Since Jeep is saying that you should not remove this top anyway makes this possible.That wouldn’t be possible to do without watering down or otherwise taking away what makes a Wrangler a Wrangler. The Lexus you mention is also a fixed roof vehicle where as the Wrangler at it’s core is a convertible or a vehicle with a removable top or now an open air semi-fixed top.. Besides if you look at the size of the rear window (height that is) is larger than the height of the rear gate, and they can’t make the rear gate taller because if follows the body lines.
So in a way they're building a fixed top on a convertible body because its much cheaper then reinventing the whole vehicle when you already have one you can make slight changes to.
I'm aware that glass is larger then tailgate in this case the glass would simply not go all the way down, and it doesn't have to IMO since most of that will be hidden away by spare wheel anyway.
