does it cover the pinch seam on the JL like the Rubi rail?

No, pinch seam still partially stands out like a sore thumb. Unfortunately, with this Mopar offering you cannot have both the rock rails (also known as rubi rails) installed at the same time as they both connect install using the same bolt up points.

If you want to have rock rails/rubi rails hiding that unsightly pinch seal, buy say Ace Sliders as they install using the JL's body bolts and not the same bolt up point as the rock/rubi rail. Another words you can have both Ace sliders and rubi/rock rails installed together......They look great together.

Hint: New Mopar rock rails (pull offs) can often be found on eBAY, Craigslist, this forums classifieds, for pretty cheap. Check there before buying from Mopar.
