Went under my Wrangler this morning to check for potential reasons for a clunking noise I hear when decelerating.. While there, I noticed 2 round hole like circles on the front differential. Is this normal? Pictures for reference.

100% normal. Those are the "plug holes" where they weld the tubes to the center pumpkin after they're pressed in. They're just spot welds to hold the tubes in place as a precaution.
