What are folks using to maintain the rubber seal between the freedom top panels and the rest of the hard top? Our dealer recommended we put something on it periodically to keep it from drying and cracking but I cannot recall what that was.

303 Aerospace Protectant is frequently recommended
That's funny, when I read your comment to my wife she said, "oh yeah - that's what we use to treat the hot tub cover." So thank you. Seems we have plenty of that on hand!

I just did this yesterday and from what I've read as long as you use a silicone lubricant everything should be good. There are many different brands and types but I stopped at home depot and picked this up (https://www.wd40specialist.com/products/silicone-lubricant/). I'd also advise using paper towels and some water and cleaning the seals before applying any lubricant so you don't trap unwanted things in the seals

SC-1 is another product I use on the bikes that I was going to try. I believe it is silicone-based. Anyone have experience with that stuff?

303 is the best stuff I've found for rubber seals. It keeps them nice and pliable and haven't seen any swelling or drying/cracking in many years of using it.
