Installing a new bumper and won't be using the fog light connector for now, any idea how to cover it to prevent damage? Would like to waterproof if necessary.

you could snip the other side going to the lights about 6" from the plug and heat srink them after replugging in the connector

Throw some dielectric grease in there, and tape it up.

What’s the grease for? I just taped it up real good with electric tape, but wondering what would happen if I went under water

The grease will just protect the contacts from any water or dust that may get past the tape. Even if you completely submerged it, the grease will keep the water out. When/If you ever want to use that connector again, a quick spray with some electrical contact cleaner, and it will be as good as new.
