I have installed an auxiliary fuel tank by LRA. I have discovered that my rear driveshaft is making contact. Specifically the bolt heads connecting it to the axle are digging into the fuel tank when I flexed hard.

Is there an aftermarket drive shaft that is smaller diameter and good quality?

Here are a few shots of the damage and the overview of the tunnel.

Another option is to modify the tank design.

All aftermarket driveshafts are smaller diameter.
Does that Include the connecting end to axle?

From what I can tell, the screws connecting the drive shaft are making contact with the fuel tank. That is the deep gouge. Farther up, the drive shaft is making contact too, which will be resolved with smaller diameter of new one.

I think I am still going to have to reshape the fuel tank for rear clearance.

The flange on the driveshaft cannot be made any smaller. It looks like those are made in Texas. If I were you I would contact the manufacturer tell them that they need to do a redesign on it and swap it out for you.. You could get an adjustable track bar and try to adjust it for tank clearance, but I wouldn’t do that.

I considered the trackbar, but I prefer to keep the articulation and axle centered.

The tank is made in Australia. Going to find a local tank welder to modify it. That will repair the damage and correct future issues.
