My Stock bump stops with stock suspension on sport altitude allow for about a 1 1/4" up-travel before bottoming out. This means on old beat up roads and washed out fire roads it hits hard in every pothole or washed out trench. What are others doing? Can I simply put in shorter bump stops without other issues? I don't want to lift, my wife already falls out periodically.

The rubber bumpers are compressing all the way to the jounce tube. The jounce tubes on diesel, 392, and XR are 1 3/8" longer than v6 and 2.0t models resulting in the ridiculously small uptravel. I think your only option is to go with a moderate lift to gain some clearance, and get her a stool.

Add a 3/4” coil spring spacer or 2 (often sold as leveling kit) will give you exactly the same in additional gap for the bump stop while bringing only the front up for a little less rake and more level front to back look. the spacers are inexpensive and easy to install.
Us Gladiator diesel owners have the same problem only with even more rake, I added a 2.5” leveling kit to my JTRD, no more bottoming out.
Your JL has less rake so about 1.5” will make it sit almost level without lifting the rear at all.

not sure why they do it on the 392 and xr, but on further inspection on the diesel the crankcase is only about 2 3/4" from the diff housing/pumkin.

I'm sure that's clear as mud, but taken from below and behind the pumpkin, the black thing on the bottom is the pumpkin and the silver thing on top is crank case. The tape measure is straight up and down, but i would have needed 2 extra hands to show it properly.

I was thinking of trying some hydrolic bump stops, and may still, but there's not a lot of room for error here. It would probably only give an extra 1/2 to 1" of travel.

I think I read it's the same reason on the 392 - oil pan clearance, but on the XR... I'm not sure. Maybe to keep the shocks from bottoming out?
I considered the hydraulic ones also but they're pricey and I think you have to cut the jounce tube to install.

Just get the lift. If she really fights you on it... trade her in for a newer model with low miles. : )

Or I suppose you could get the powered steps...

I went with the timbren off road bump stops. I still plan on a small lift to get more uptravel, but they are a massive improvement and make the stock suspension tolerable.
