I have auto stop start disabled, and I don't think the diesel has etorque.

Control arm bushings, look closely at those while doing braking test with a helper. Just had to to the front lowers on my daughters TJ, had bad clunking, especially when the stop was complete.

My guess is the transmission is shifting into first gear when coming to a stop.

That would be my worst case scenario.
I'm at 80k miles, forgot when that warranty is up.
