Can the Dealer add additional fees to the Affiliate Rewards Preferred Price such as Dealer Fees or Document Preparation Fees? This seems to defeat the purpose of the program if they can add whatever Fees they want.

Certain states cap dealer document fees (e.g., CA: $85); most don't. Unfortunately AR pricing does not impose limit on dealer fees.

That's why it's always wise to focus on the final out-the-door price instead of any single component of the final cost.

Wow! With no limitation on Dealer Fees, Affiliate Rewards pricing becomes meaningless. For instance, in Florida, Dealer Fees of $1000 are quite common from what I am told. This would bring the out-the-door price well over invoice. Why even offer Affiliate Rewards or Tread Lightly pricing if Dealers can manipulate it any way they want?

Because dealers already do that with or without it. Informed consumers will shop around for the right price. Saps will get bent over and satisfy dealers enough that informed consumers don't get the same treatment. There is no below invoice pricing without the general populace allowing dealers to make their nut.
edit: If you don't already know it, check the dealers thread in the ordering/pricing/production forum. There's a list of dealers who offer below invoice pricing and it's crowdsourced from stingy forum members. You can start your search there and also get honest reviews and dealer fee numbers.
