2nd "water in fuel" incident

How did you fix the issue though?
Did you just continue driving around? Drain the fuel tank? Replace filter?
I drained the water, rebooted by disconnecting/reconnecting the batteries and it was fine. 2,000 miles later (at 10K) I replaced the fuel filter. I do all of my routine maintenance 2X as often as the manufacturer recommends.

How did you drain the water?

I notice it only starts up when I jump the battery.

I'm being told that it could just be my aux battery flashing incorrect codes.
Water in fuel filter won't cause jeep to not start and flash lights and wipers randomly, but an aux battery that's depleted will.
Strange.
Wish I knew for certain.
Your batteries need to be checked and/or replaced.

Water in diesel is a separate issue.

Video provided by Rick shows how easy it is to drain the fuel filter housing of any accumulated water.

Yeah, I found it strange that the jeep wouldn't start, and flickers all the lights and wipers.
Main battery says it's good, even when off, I use a volt meter. Must be aux. Going to try to remove tomorrow.

Yes. When I had the water-in-fuel warning, my Jeep had a dashboard light show, and the lights and wipers also got involved. After draining the water, I completely powered down (including both batteries) to "reboot" and I was able to get it running correctly after a jump start from a friend.

I don't know what your fuel additive lineup is, but I add a bottle of Amsoil all in one every three fill-ups, and a red bottle of Heet every two fill-ups.

Personally I would just change gas stations, and then if you're not already I would start adding the red bottles of Heet every couple tanks of gas.
