A great Jeep friend of mine recently dunked his engine while crossing a small river (sandbar gave out on him). We were able to pull him to safety, but the water rose to the passenger door, probably tilted at 30 degree angle, and the engine mostly submerged. He took it to a shop and the engine isn't hydro locked. They were able to start it manually and it ran fine. All fluids were drained and replaced. However, now he's not able to start it with the key FOB or by pressing the ignition. He has power, the radio works, and the anti-theft red light shines. We think it may be related to the anti-theft controls.

I'm sure he's not the first one who has done this. Does anyone have any suggestions on what we can look at next? He has a new PCM being delivered Thursday.

Is this shop not staffed with trained technicians? Anyone without access to the Jeep is just guessing. Have you checked the main battery fuse? The signal path from button to computer, computer to starter relay, the starter relay, the battery, the fuel injectors? There’s a million things it could be.

The signal path from button to computer, computer to starter relay, the starter relay, the battery, the fuel injectors? There’s a million things it could be.
New fuse box has been installed, new BCM, new spark plugs since the plenum was opened up. Main battery and Aux battery have both been replaced. New starter installed. (Stock one had rust already built up in the spline that pushes to the flywheel). Like OP mentioned new PCM will be installed Thursday or Friday this week at the latest. Note: power windows do not work. But all other electrical components do. Windshield wipers, spray, rear and front. Radio, all dash lights are on, cannot shift out of park. Power locks work, lights, signals brake lights taillights, headlamps all work. Just won’t start. Thanks in advance for any input or feedback.

Is this an insurance claim or what? It sounds like guesswork. Is power being supplied to the window motors? How about to the window switch itself? Need more testing, less replacement.

Quick update.

No, this wasn't an insurance claim.

His engine actually survived. After exchanging all the fluids and having it checked the only thing was the fuse box tips that needed replaced when the damaged fuse box was replaced. Plus he cleaned the sand from every nook and cranny. Happy to report his Jeep looks brand new and is running fine. A combination of turning the engine off asap after it was in water and patience.
