On my corolla i had the same issue, no bld on that. It was that they missed greasing one of the caliper pins on assembly. May be something to look at as well. If thats it the dealer should have no problem givingn you new pads and possibly a rotor.
One trick I have is to get my elbow really low, like almost by the seat belt buckle. It sounds like it would make it awkward, but makes it so all of your force is going in the correct direction. Works for me everytime.

The manual has a chart on page 304, it says that when accelerating you should shift to 6th at 70 and 5th at 65 (cruise speeds and downshifts are lower) so i think the OP is shifting how jeep intended, and not using 5th and 6th very often unless going over 60. A rubicon should be happier...
Focus on what you will do when you get where the jeep takes you. Thats what i do, but Ive daily driven a corolla for the past 6 years, so maybe I cant relate as much. I also have a 34 ford 5 window as a project car, so maybe just get a project car to blow wads of cash on.

That’s what should happen. The front differential is offset to the drivers side so it wont lift the passengers side. Try jacking the frame on the passenger side once you have the driver on stands.

I think they are both really good motors. I don't think you should generate any regrets either way. I ordered the 3.6 because I wanted a manual transmission so I didn't have to choose. However, I think I would be just as happy with a 2.0.
