Fill whichever one is low. Your upper reservoir is definitely low. The lower reservoir has markings on the side of the tank for max/min. Most of the discussion about low coolant has been about the upper one.
By the way there is a gauge inside the tank that is much easierto read than the dip...
Yep. I’ve had it pressure tested twice about 10k miles apart and they found nothing. The dealer told me it’s not a closed system and i shouldn’t worry about it—not sure how a pressure test works if it’s not a closed system. Anyway I check the level regularly and end up adding about 10 ounces...
There are several long threads on coolant loss in the 2.0. Check the bolts for the water pump inlet first, which seems to resolve the issue for some (not me). There is a good schematic in this post:

The dipstick is really terrible. Per the manual, it is supposed to read properly if you stop driving and let it cool for 5 minutes. But if it cool/drains longer it ends up reading high.

I sprayed dry lube between the roll bar and top and also lubed the seal on the tailgate window. It completely eliminated the rattle for about a year. I just reapplied the lube and silence has returned.

By the manual you don’t need to change the gear oil yet. Still, this is worth doing, just not paying someone else to do it, especially not that much. It’s a 30 minute job even if you aren’t mechanically inclined.

I agree you probably don’t need it, but i used black double sided gorilla tape. The black is the heavy duty, which is twice as strong as the clear. That stuff is amazing...
Echoing what others here have said— I love the SOT. I live in NC and use it year round. With seat warmers you can have it open when the temps are in the 40s (for me; 50s for my wife). If you get cold, you can just close it back! Same with rain—you can keep it open until the drops start falling...
The aux switches are a great addition and even if you don’t tow, the hitch plug is useful.
