It's always better to wash a vehicle by hand. That being said, I take my hard top through the automatic car wash about every 2 weeks and never had an issue. No leaks. Also, I have the Sunrider (folding canvas) roof in place of the freedom panels.

I have always had a good experience at dealers. Maybe it's because I was in the automotive business for 37 years. During a vehicle purchase, the customer is in control. If the process is not going your way, find another dealer.
I do not think it is totalled since it looks like it can be repaired. But sometimes insurance companies total a vehicle if the repair cost is within a certain percentage of the vehicles value.
Sounds like the new brake line was the wrong length or routed incorrectly. Things like this concern me. Glad you found the problem before it was too late.

I have a Rubicon with steel bumpers. I installed 35" tires and my spare touches the spare tire plastic portion on the bumper when I close the tailgate. It is not bad, just a tight fit.
