Ugh. Realized that the reason LOD didn't include a replacement crash bar was because I ordered the JK skid (which uses the stock crash bar) instead the JL skid (which includes a replacement crash bar; not sure why).

Yeah, the JL soft tops are waaaay easier to deal with than previous generations. My JK sometimes took me 10 minutes to get back together. Those zippers sucked.

I've had three manual transmission JLs (long story) and they all shifted into reverse easily; they didn't need to be broken in.
You should take yours back to the dealer (and hope the problem doesn't clear up when you get there—I hate it when that happens).
