I installed the Beamtechs about a month ago. So far they are great. No fan so I'm a little worried about being here in Vegas (110°F +) but the other day it hit high 90s almost 100 and I ran with my headlights on for nearly 70 miles. No problems.

I have a Rock Krawler 2.5 stock mod lift, Falcon monotubes, JCR rock rails, Spidertrax 1.75 wheel spacers, JK Recon Rubicon wheels, and 315/70r17 BFG KO2s. Not once were my mods even mentioned. But my dealer is very mod friendly.

That one seems more delayed. I know I never had such a noise on my 2012 JK. Also I've noticed the clunk doesn't ever happen during ESS startup. At least I haven't heard it yet.
I have the exact sound randomly at startup. I noticed it like a day after owning it. I've compared it to 2 other JLs and they do it too. At least once every 5 cycles. So I just equated it to being normal and thought nothing of it since.
I know you think your popping is coming from the floor (I did too at one point trying to find my popping sound) but seriously try loosening the hood hinge on the side it's making noise and retighten it. It fixed mine.
