Thanks everyone. I knew I'd get the answer. Not sure why I didn't think of that, but for some reason I assumed they were to be left out so water could drain out of your boots, etc. Certainly makes more sense to put them back in though. Problem solved in a matter of minutes.

The carpet plugs are actually larger than the opening. It's hard to explain without seeing it. I'm sure you could cut it to fit and that might help, although it also would partially defeat the purpose of doing this in the first place. Not much water will get through the carpet easily.
