Pretty sure the factory sends it to a local third-party like they do for installing the Mopar headliners, then it goes back to the factory for shipping.
It's not all that serious (and I'm kind of a lazy wuss) - I haven't had my Jeep even a year yet and I've installed/removed the soft top at least a half dozen times. I've got my own routine down and can go softtop to hardtop in under 30 minutes easy.
Mine did that when I drove through the mountain pass west of Denver, it really couldn't decide which gear it wanted to be in for a while. Stock Moab suspension and tires.

I thought the same thing... I have one of those (at least a similar one) that I use for certain tasks sometimes, but taking the doors off is definitely not one tasks.
